|i> and |j> are not eigenfunctions, but members of the basis set. 
Indeed, otherwise you wouldn't be able to write down this matrix, as 
you don't know your eigenfunctions (yet). Once H is written down, 
solution of the matrix equation HC=SCE gives you the coefficients C 
that express the eigenfunctions in the basis set, and the 
corresponding eigenvalues.
